Capsicum frutescens 'Cakra Hijau' is one of local pepper from Indonesia which has better quality rather than other pepper. This cultivar resistant to pests and diseases also has high level of pungency. Accumulation of the capsaicin and its analogs cause pungency. The key enzyme in capsaicinoid biosynthesis is capsaicinoid synthase (CS). Pun1 gene is a regulator of major compounds in the capsaicin pathways. The aimed of this study is to identify single nucleotide polymorphism (SNP) of Pun1 gene. The sequence of Pun1 gene from Capsicum frutescens 'Cakra Hijau' was obtained from total DNA isolation of young leaves then sequenced and matched with the sequence of Capsicum frutescens 'Shuanla' from NCBI. The polymorphism result showed some differences, there is any substitution between Capsicum frutescens 'Cakra Hijau' and Capsicum frutescens 'Shuanla', but this polymorphism not change much the secondary structure from Pun1 protein and also the binding sites from both cultivars. © 2018 Author(s).
